Hello,
the GUI version of FastHenry2 is a very nice application. But is there any command line version of FastHenry for MS Windows?

There is much more than that. FastHenry2 and FastCap2 can be fully controlled via Automation in Windows.

This means that you can use them from any language that supports Automation , for instance from DOS shell scripts, from VB, from Excel, from Perl, and so on!

You can find plenty of examples in the /Samples/Automation directory in FastHenry2 and FastCap2 installation directories.
The reference guide with all supported commands and syntax is in the on-line help in FastHenry2 and FastCap2.
